Gene co-expression networks provide an important tool for systems biology studies. Using microarray data from the ArrayExpress database, an Arabidopsis gene co-expression network, termed AtGGM2014, was constructed based on the graphical Gaussian model, which contains 102,644 co-expression gene pairs among 18,068 genes. The network was grouped into 622 gene co-expression modules. These modules function in diverse house-keeping, cell cycle, development, hormone response, metabolism, and stress response pathways. Selected modules for guard cell development, salicylic acid-mediated pathogen response, and camalexin metabolism will be presented. The network analysis was extended to rice and maize, revealing conserved and distinct modules between different plant species, many of which could be important to determine various agronomic traits. Overall, the modular structures revealed by the networks provide extensive information to generate testable hypotheses about diverse plant signaling pathways. Additionally, we have also developed plant protein microarrays to study the functions of thousands protein simultaneously. By probing these protein microarrays, I have constructed a transcription factor interaction network between dozens of Arabidopsis proteins. The network provides insights on how regulatory gene expression is achieved in plants.
